I personally have never cut holes in cases (I know, I'm a whimp, I bought my case pre-modded), but from reading stuff, and seeing the results, it looks like wholesaws would be a lot nicer than dremels, for cutting ciruclar holes.  I'd have to lean towards the dremel's side for windows or custom designed holes.
